Legal Question in Family Law in New York

if the father of my children is on workers compensation for two months is he still obligated to pay the 25% of his gross income before he went on workers compensation or does he go by workers compensation?

If you have a court order for child support then the number that is in the order is what should be paid regardless of the non-custodial parent's employment or working status. If you do not have an stipulated agreement or court order, then that is open to interpretation.
