do they run your name through a background check to see if you have warrents when you go get a marrage licence

There is no reason to. Your criminal record past or pending has no bearing on your eligibility for a marriage license. Basically, you can be a convicted felon multiple times over with many outstanding warrants and still be eligible for a marriage license.
