legal action

can your chain of command, or CID do anything to you if they found a tobacco pipe in your room used for smoking weed, but your urinalysis came back negative?

Yes, you could be charged with possession of drug paraphernalia (pipe) or with marijuana if there is any residue in the pipe. You can also assume that they will consider you a drug user and probably subject you to more urinalysis testing or watching. Criminal charges could be brought or they could try to take discharge action to separate you.
