My employer pays my weekly payroll with two checks from different divisions within the company. I believe the different divisions have different federal tax id numbers. At the end of the year I was issued on w-2 with the grand totals of all my checks for the year. Is it legal to pay an employee with two payroll checks with two sets of taxes being taken out and then issue only one w-2 that combines everything?

Yes, your employer is simply allocating your work between divisions. If the total is correct why are you so suspicious?
