My mother passed away in May 2009. I am the executrix of her estate, and am starting to put together her final tax forms. The program I am using says I need a court document called a certificate of appointment. What is this, and how do I go about acquiring one to send to the IRS?

Normally, the person that was appointed executrix of the estate would go to the local probate court or surrogates Court to admit the will to probate. The probate office would issue a certificate of appointment, sometimes called letters testamentary. Since it appears that the estate had assets, you should apply for letters testamentary.
