If a biological father's name does not appear on a birth cerificate, but a DNA test proves paternity, does he have any legal right to file for custody?

Yes, he has the right to file for custody. Whether or not his name is on the birth certificate has no effect on his rights to seek or obtain custody if he is proven to be the father. If he would file for custody, I would suggest that you retain a lawyer right away.
