my court agreement for my sons custody says: my son goes to see him every 2 weeks, and I (his mother) has primary custody. I am trying to put my kid in school, how would the custody work if he is in school?

Not sure I understand your question. If your order states that the child spends school days with dad, then there should also be provisions regarding who picks up and who delivers the child. If the child has now reached an age where the current orders are unworkable, you should discuss with an attorney your options for modification.
