can I travel inside the US with an expired visa but a valid E94

Yes. You do not need to show your passport to fly domestically. All you need is a photo identification.
Also, your "visa" is only for entering the United States. You just need the valid I-94 (or non-immigrant petition approval notice) to show that you are still in legal status.
