Will getting off the sex offender registry affect case about failure to register? This happened in Florida

Your question seems to be about the law of Florida, so I don't understand why you posted it under Vermont law. Does the defendant live in one of these states after being convicted in the other? Please re-post your question to make this point more clearly.
As a general rule, changing one's legal status does not work retroactively. If a sex offender must register but doesn't, then he violated the law. Even if things change in the future so that he no longer has to register, that ordinarily would not make a difference. It's analogous to being caught driving without a license. Getting a license afterwards would not change the fact that you were required to have one but didn't at the time of the offense.
But this principle doesn't always apply. If you explain your situation better, it may turn out not to apply here.
