grand larceny-embesselment charge
My future son in law was accused of taking money from a pizza place he was working. He told the mannager to take his check to cover the amount that he was supposed to have taken, so the manager kept his whole check. Then he went and filed charges on him after he paid the money back. Can he charge him and keep his paycheck?

Yes. It sounds like he voluntarily gave him the check. He can also be charged and fired.

The manager is not charging your son in law, but rather, apparently, your local office of commonwealth's attorney (based upon the manager's sworn complaint), and, so, the answer is, yes.
