I was wondering if my store manager can as the cops not to persue with embezzelement and fraud charges?

Your manager is a witness against your, but he is not in charge of making the decision of whether to pursue the charges against you. That decision is made by the detectives and the prosecutors. Your manager can be subpoenaed to appear in court to testify against you.
