If I have joint legal custody, but I also have Primary Physical Custody, does that mean that I make the final decision regarding medical treatments?

No it does not; nor does it say who has the final decision on medical treatments. That is an issue which should have been spelled out in the order or agreement, and lacking that specificity, you and the non-custodial parent should seek assistance from the court or a mediator to resolve any disagreement concerning medical treatment.
