Can a security deposit ever be considered an application deposit after an application is accepted along with an application fee but before a lease is signed?

No, if it was clear that the fee submitted with the application was the

only application fee that would be required. Strictly speaking, in

standard rental parlance, there is no such thing as an "application deposit".
