Putting aside that filing mechanics are different for computer code and documents, you should definitely invest the extra $30 filing fee for separate copyright on specific documents about which you are specially concerned. It can save you a lot of money in enforcement proceedings over the issue of whether an infringement takes a significant proportion of the original work if you have already isolated the key documents and registered them separately. Do note that you must list whichever is first registered on the application form for the second-to-be-registered work.

Put a copyright notice in each document you send out in whatever form and embed this information in the PDF. The copyright attaches at frst publication, but if you're really worried, consider registering your content, which you can read about at the copyright office www dot loc dot gov/copyright/

You might even consider generating PDF's on the fly with validation built in. This locks the PDF so that only people with valid passwords can get to the content. It's a bit of an annoyance, but something to consider.
