is it legal for a minor (under aged) employee sign a promissory note to pay back money taken from the store in which he worked?

Not illegal but may be unenforceable, but he may be prosecuted for the theft as it is an admission against penal interest that he stole the money. Good luck!

"legal"? Sure, and it also is probably enforceable under those circumstances. His alternative is to face criminal charges and arrest. He can always bring his parents into the equation and have them sign for him.
