The company that fixed my house is not paying another company that he requested to assist in the work. This other company is now threatening me with a lien on my house and small claims court if I do not pay them. I already paid the owner of the first company. What can I do?

That depends. The sub-contractor can assert lien rights, and force you to pay, but only if he gave you what is called a "Notice to Homeowner" prior to doing the work. If he didn't give you the notice, he is out of luck. If he did, then he can sue you. Your recourse is to sue the contractor you hired.
