I have leased with the apt co for over two years. Two months ago I signed a four month lease. I have always paid my rent on the fifth of the month, the first two months of the new lease I paid on the 4th of the month. This month I again paid on the 4th and I came home to find a note saying I had paid my rent late therefore I owed the rent plus late fees. I called the office and they said that my rent was due on the 1st of the month and the first two months they had been nice enough to waive the late fees and if I continued to compain ''did I want to be charge the waived fees'' Is this possible, I have no intention of staying with them but I believe it will hurt me when I am looking for a new aprtment. I also do not want to pay the late fees.

Your subject line says "lease." That controls your relationship with your landlord. "I do not want to pay" does not override the lease you agreed to when you signed it (whatever it may say about late fees).

Most leases contain waiver provisions that specifically state that because the apartment complex waived the late fee before, that they are not obligated to do it again.
