Legal Question in Employment Law in Maryland
If an employee stole money, then paid it back to the company can the employer keep thier paycheck? The employee worked the hours and was told by the employer to resign immediately.

You admitted your stole the money. Therefore, in lieu of not pressing criminal charges, the employer simply told you to pay it back.
You can contact the Department of Labor for possible violations (www.DOL.gov) or sue them in small claims court for days worked.
However, this may push the employer to move forward with criminal charges against you for the theft.
